Sagas enter the field with the first counter already on them and the uptick at the start of mainphase one does NOT use the stack. This is stated in the comprehensive rules of MTG.

This is a massive oversight, as it enables windows of opportinity that are not supposed to be there.

In addition many players take the way the engine handles the game as "true" and handle these interaction wrong in paper.

MTGO handles sagas correctly. It is true that according to the rules the counter is placed on the saga as it enters the battlefield and there is no window to respond before the saga has a lore counter on it. This is correctly modeled by MTGO. What is not true, however, is that there is no window to respond before the first chapter ability of a saga resolves, or that the first chapter of a saga does not use the stack. Per rule 714.2 all chapter abilities are triggered abilities, and hence by rule 603.3 they go on the stack.
