It seems that mtgo coded tamiyo's transformation as a flip instead of an exile + flip, because when I created a token of her using nexus of becoming, not only did she flip, but she remained a 3/3 after flipping, which indicates she never changed zones according to the game.

I think this is more of a problem with Nexus of Becoming than Tamiyo, Inquisitive Student or other flip cards. In testing the token copy made by Nexis of Becoming does indeed behave incorrectly by flipping over at all, let alone flipping while also still being a 3/3 creature. When you test a non token Tamiyo, Inquisitive Student she correctly goes to exile and then flips.
