I played The Flesh is Weak with 4 creatures in play. Marneus Calgar, Phantom Warrior, Weathered Wayfarer, and a 1/1 soldier token in play. +1/+1 counters were only distributed to 2 of my creatures. Marneus and the Phantom. The token and the Wayfarer were both given a -1/-1 penalty and died. I attached a screenshot of the match ID and the game number.

Sure sounds like it applied the "Nonartifact creatures get -1/-1" part of the Enchantment first.
